According to the Geneva Convention, any airline that is involved in transporting military equipment or troops is a legitimate target in wartime. This includes individual flights that are not carrying anything dodgy, airline offices, warehouses, etc. NATO used this to justify some of the bombings it carried out in Serbia and Kosovo in 1999. Check out this website for a list of all airlines involved and more legal background.
